A couple more diagnostic tips:

have you tried the 'static device node' trick mentioned above?  This basically means doing something like:
# mknod /dev/pilot c 188 1
# chmod 0660 /dev/pilot
# chown :uucp /dev/pilot
to create a /dev/pilot device node that behaves like ttyUSB1.  This trick can prevent annoying timing problems caused by latency in udev device node creation.

do you get reliable behaviour with pilot-link?  Try
pilot-xfer -p /dev/ttyUSB1 -l
If it works like a dream without any problems, then it's more likely to be a gnome-pilot problem.  If it has trouble, chances are your problem lies elsewhere.
