Thanks for your bug.

Manu, this color used to be used after the login and before having your desktop background displayed, now the change only makes effect before using gdm. I'm not sure that's what the original bug is about but I've forwarded that upstream: http://bugzilla.gnome.org/show_bug.cgi?id=328050
You are right other way, the color change has no effect on the theme itself
