Hello, after upgrading to the latest kernel/software i couldn't reproduce the
problem so i guess it's fixed, here are the versions of the gksu and libgksu.2-0:

root at ubuntu:/home/bluegene# dpkg -l gksu
Desired=Unknown/Install/Remove/Purge/Hold
| Status=Not/Installed/Config-files/Unpacked/Failed-config/Half-installed
|/ Err?=(none)/Hold/Reinst-required/X=both-problems (Status,Err: uppercase=bad)

ii  gksu           1.3.0-1ubuntu1 graphical frontend to su
