I stronly assume that this has the same reason as #5049. Gnome does try to eject
the device, but this sometimes fails due to a kernel flaw.

While the iPod is attached, can you please open a console, try

  eject -v /media/iPod

(or whereever your iPod is mounted to, should be something descriptive in
/media) and copy the output here?
