I also seem to have the same issue. 

I have 2 channels, Master and PC Speaker. As far as I understand, Master and PC
Speaker are independant, and are based on the Auto Mute switch, baed on which
only one is active.

Since I use don't use gnome, this problem might not really be related to the
gnome-settings, but to pbbuttonsd. pbbuttonsd might not be handling the auto
mute switch.
