Notice these lines that correspond to the vanishing icons:

    gamin_debug_ZVGuOA line 479: inotify: resource /home/chris/Desktop/E.txt
went away. Adding it to missing list

    gamin_debug_ZVGuOA line 1052: inotify: resource /home/chris/Desktop/A.txt
went away. Adding it to missing list
    gamin_debug_ZVGuOA line 1055: inotify: resource /home/chris/Desktop/B.txt
went away. Adding it to missing list
    gamin_debug_ZVGuOA line 1058: inotify: resource /home/chris/Desktop/D.txt
went away. Adding it to missing list

This suggests to me that the root cause is the same inotify bug is in bug
#14967.  Although that bug is talking about vanishing menu entries and vanishing
folders it looks like the same issue really.
