[MERGE][0.15] Hide commands for nested trees.

This isn't quite complete, because a knit3 repo will 'just enable' them
anyway.

We should disable 'tree-reference' detection by altering
WorkingTree4._kind, if we want to prevent people using nested trees.
That will force a format bump later to enable it, of course.
