[merge] add -d option to push, pull, merge

This adds a -d (--directory) option to push, pull and merge overriding
the working directory as the source or destination.  This is useful on
the command line and also in writing tests.

This was in the tags branch and discussed a bit before but I thought I'd
split it out for easier review.
