I think that might be an issue with compiz, I can't reproduce this and
can't remember it ever happening to me.

Status in “tomboy” package in Ubuntu:

Bug description:
  Sometimes after clicking "Create New Note" from the Tomboy indicator
  icon, the new note window that appears doesn't have focus.

  This might simply be an issue with Compiz's "Focus Prevention Level"
  setting (which I have set to the default of "Low").
